You can just kill the container - i.e., in the console window for that server, type Ctrl-C, let it spew some logging, answer "y" to shut it down, and it will go away gracefully. I've updated the page http://wiki.collectionspace.org/display/DOC/Shutting+Down+CollectionSpace+Servers to include the control-c technique instead of the shutdown.bat wild-goose-chase-causing technique.
