You neglect to mention how many times you plan to visit your boat/ship/yacht and when.

If transportation connections are an issue, then you want to be near a good airport with frequent flights.

If warm weather is a consideration, then the Keys is always going to have the best winter weather.

I'm pretty sure that you can still find space at: Mangrove Marina in Tavernier; or Pilot House Marina in Key Largo. Both of these recommendations are good, although my first choice would be the Pilot House, plus, you would get to drink with Capt Sterling Kennedy a few times a week if you stay there!

Due to the weak economy, most marinas in the Keys have not filled up to capacity in the last few years. I wouldn't hesitate to come down without a reservation.  Martin Veiner

If you don't want to rush into the keys, and are looking for a wonderful place near Fort Meyers, I would highly recommend Rialto Harbour just past the 1st lock on the river leading into the Okachobee waterway. Its a small romantic place, situated on a horse farm with a lovely pool and along side docks in fresh water. Wonderful people, laid back, and very tropical. And its only 16 miles from Ft. Meyers. Check out their web site and call ahead.

Legancy Harbour in Ft Meyers is also a great place to hang out for a while.

Last year on our loop we headed into the Keys without a reservation in late January. Many of the marinas were full, but one can always find a mooring ball or anchorage. Enjoy !!
